Except the apartment, it is not easy to find a hotel room rate around 100 USD in Tokyo city. Even there is, such hotel rooms, normally with very small room space and small bed size, or location is not good. We may highly recommend you to increase a hotel budget to be at least 130 USD per night for a 3-star hotel level with a comfortable stay. 

If your $100 a day excluded the hotel rate, it is still not enough for a guided tour in Japan. Like one day seat in coach tour of Tokyo city tour, the cheapest price is over 100 USD per person. Not to mention private tours style. 

But if you do not mind to explore the city on your own and you have attractions want to visit in mind, know how to go with public transport. Then $100 a day is enough for your one day. As the public transport and entrance fee for temples, shrines are not expensive in Japan. Subway, city metro can be 15USD per day. Meals is around 30 USD with average food. And entrance fee not choose the theme park like Disneyland, then 20 USD is fine too. 50 USD per day is fine for you. And you can still have 50 USD to hire an apartment stay. 

In summary, $100 per day can work for Free travelling, but if you need a guided tour, you might need to adjust your budget upwards.
